I have a setup where I have two nVidia cards, one pci one agp that are used to make a dual monitor desktop.
Is it possible to get compiz-fusion to run across two video cards in this fashion?

Is your setup a twinview one, or with separate X screens?
If you've got separate X screens, there's a thread for nvidia + separate screens...
I've you've got twinview, I dunno.

Here is the xorg.conf file: http://www.tyler.mcadams.com/xorg.conf
Looks like twinview to me... correct me if I'm wrong.

You are not using twinview. Unfortunately, you are using xinerama, and there are some serious problem when using composite with xinerama on the nvidia drivers. You'll have to switch off xinerama, use each monitor as its own screen. *Theoretically* you can then use compiz on each screen with the --only-current-screen option. Of course, since you won't be using xinerama, you will be unable to move windows between the screens.

Hmm.. too bad! Is this a driver issue or is there a deeper issue here?

The compiz developers do believe it to be a driver issue.
