Hi
If feel sorta stupid for asking, but how do you make the windows stand out (like layers) on the cube when viewing it. I looked all over for some explanation, but to avail.
I apologize if their is already a thread about this.

do you mean the 3d plugin? like this? (http://vorian.org/wp-content/uploads/2007/07/3d.png)
to help you we need a bit more infos..
what distro are you using?
how (and from which repo) did you install compiz
have you installed the devel packeges?
try this:
first you need to download the sources
git clone git://anongit.compiz-fusion.org/fusion/plugins/3d
or goto the 3d gitweb repository (git://anongit.compiz-fusion.org/fusion/plugins/3d) and click on snapshot (and download it).
now change into the directory (if you've downloaded the snapshot you first need to extract it ;) )
and type make && make install
if it doesn't work please post the error messages.

I get this
:~/3d$ make && make install
convert : 3d.xml.in -> build/3d.xml
bcop'ing : build/3d.xml -> build/3d_options.h/bin/sh: --header=build/3d_options.h: not found
make: *** [build/3d_options.h] Error 127

make sure you have compiz-devel installed
