When I click Places>Desktop I get this:
Could not open location 'file:///home/stjepan/Desktop'
There is no default action associated with this location.
Of course it can't open location because there's "file://". How to fix this? :(

I dont use gnome, but it looks like you have lost the association for the 'file://' protocol. This protocol should be associated with nautilus.
It is standard so the application that is asking for it is working properly.

This gconf directory looks like it is responsible for the url passing.
/desktop/gnome/url-handlers
There is probably a 'url handlers' section in your config

nautilus file:///home/stjepan/Desktop - WORKS!
But how to bind that to the menu?
And there's no file:// protocol in /desktop/gnome/url-handlers :(
