By default uknown windows don't have 100% opacity. You should disable that by default because it's not easy to figure out how to change that...

Default settings like these may differ among packagers for different distros. When compiling from GIT, the default setting is to have no opacity, placement or window rules at all (except for the Window Animations, obviously, because having none there would not be a sane default ;)). I have found, while supporting some users, that their packagers add default settings like the one you have pointed out.
You are correct in that it causes confusion. I personally find it unhelpful, from a support standpoint, for defaults to differ.
Please bring this up with the person who provides your packages.
PS. For anyone who reached this thread while looking for a way to disable the transparency on type=Unknown windows: you can go into General Options -> Opacity Settings and remove the word "Unknown" (or, possibly, "type=Unknown") from any lines you see set there.

Some packagers include type=unknown in the list of translucent windows to accommodate menus, tooltips, and potentially other widgets created by toolkits or desktop environments that aren't entirely standards-compliant.
Progress has been made in the Animation plugin to classify these non-standard widgets as type=popupmenu instead (so the rule would't inadvertently affect things like full-screen xine windows), but it may be quite some time before those changes will be considered for addition into Compiz core settings.
As for package-specific defaults that are divergent from standard defaults... I'm not too fond of those, either, if they cause common problems for lots of people.
